Genomics, Proteomics & Bioinformatics 2018;16(5):365-372
Interactions between chromatin segments play a large role in functional genomic assays and developments in genomic interaction detection methods have shown interacting topological domains within the genome. Among these methods, Hi-C plays a key role. Here, we present the Genome Interaction Tools and Resources (GITAR), a software to perform a comprehensive Hi-C data analysis, including data preprocessing, normalization, and visualization, as well as analysis of topologically-associated domains (TADs). GITAR is composed of two main modules: (1) HiCtool, a Python library to process and visualize Hi-C data, including TAD analysis; and (2) processed data library, a large collection of human and mouse datasets processed using HiCtool. HiCtool leads the user step-by-step through a pipeline, which goes from the raw Hi-C data to the computation, visualization, and optimized storage of intra-chromosomal contact matrices and TAD coordinates. A large collection of standardized processed data allows the users to compare different datasets in a consistent way, while saving time to obtain data for visualization or additional analyses. More importantly, GITAR enables users without any programming or bioinformatic expertise to work with Hi-C data. GITAR is publicly available at http://genomegitar.org as an open-source software.

Objective To investigate the effect of lentivirus carrying shRNA-VDR vector on GLi1 in pros-tate cancer PC-3 cells. Methods The cells were cultured according to the culture conditions of PC-3 cells. Expression of VDR and GLi1 in PC-3 cells was detected by fluorescence quantitative PCR and immunocytochemistry SP method. The efficiency of PC-3 cell virus infection was evaluated. The effect of VDR gene interference and GLi1 transcription level on PC-3 cells was detected by RT-PCR.Results Cell culture, cell status was recorded and PC-3 cells were in good condition and the passages was 4 days. Fluorescence quantitative and immunocytochemi-cal SP showed that VDR and GLi1 were expressed in PC-3 cells. The virus infection efficiency showed that the in-fection efficiency was about 95% when adding LV3-NC lentivirus to PC-3 cells at 1:10 ratio. RT-PCR showed that VDR-shRNA lentivirus successfully disturbed VDR expression and decreased by 85%(P < 0.05)compared with the control group after 72 days of VDR-shRNA lentivirus transfection. Transcription level of GLi1 gene in the experimental group increased by 9% compared with the control group(P < 0.05). The transcription level of GLi1 gene in the experimental group increased by 248% compared with the control group(P < 0.05). Conclusion The cultured PC-3 cells were in good condition. VDR and GLi1 genes were expressed in PC-3 cells. Lentivirus showed highest efficiency in infecting PC-3 at 1:10 ratio. When VDR was disturbed, the expression of GLi1 in-creased.In prostate cancer cells, vitamin D can inhibit the Hh signaling pathway and cause GLi1 expression down expression.

Objective To investigate the correlation of self perceived burden, family cohesion and adaptability in advanced cancer patients. Methods The Chinese version self perceived burden scale (SPBS), Chinese version of family cohesion and Adaptability Scale (FACES-CV) were used to investigate 139 cases of patients with advanced cancer, and to analyze their correlation with family cohesion and adaptability compared with the norm. Results Patients' self perceived burden score (35.83 ± 5.59) points in the moderate level. The 3 dimensions of the item score from high to low was economic burden (4.12 ± 0.86), body burden (3.63 ± 0.53), emotional burden (3.49 ± 0.63); survey of patients with family cohesion and adaptability, intimacy score (67.96 ± 9.35) points, the ideal intimacy score (83.68 ± 6.05), satisfaction score (15.71 ± 9.39) points, were higher than the national norm, the actual adaptability score (48.00 ± 6.92) and ideal adaptability score (56.47 ± 4.99) points lower than the national norm, the difference was statistically significant (P<0.01 or 0.05). Patients' self perceived burden score and intimacy was negatively correlated (r=-0.186, P<0.05), and positively correlated with intimacy satisfaction (r=0.175, P<0.05). Regression analysis, gender (B=0.236, P<0.01), family medical burden (B=0.183, P<0.05), actual family cohesion (B=-0.111, P<0.05) was the influencing factors of patients' self perceived burden. Conclusions The burden of self perception in advanced cancer patients is closely related to family cohesion and adaptability. It is suggested that the medical staff should pay attention to the family psychological intervention and provide emotional connection for the patients and their families, so as to reduce the negative emotion of the patients with advanced cancer.

BACKGROUND:Femoral neck fracture is mainly fixed by three inverted triangle cannulated screws. Scholars have proposed to add a cannulated screw to enhance the fixation strength of femoral neck fracture of Pauwels III type based on three cannulated screw fixation, but the stability is not verified. OBJECTIVE:To analyze the biomechanical stability and stress of the three and four cannulated screws for the treatment of the Pauwels III femoral neck fractures. METHODS:The CT imaging results of the fourth generation of artificial bone sawbones were imported into the Mimics software wherein a three-dimensional finite element model of the proximal femur was prepared and introduced in the 3-matic software. Models of middlesegment of femoral neck with Pauwels III fractures were established. Cannulated screw models were established with UG 8.0 software and introduced in the fractures models. Finally, finite element models of Pauwels III femoral neck fractures fixed with three and four screws were established. In the same condition, an axial load of 411 N was applied on the femoral head with Abaqus software. The displacement of two markers of the broken ends and internal fixation system Von Mises stress distribution were compared between the two models. RESULTS AND CONCLUSION:(1) The displacement was 0.42 mm in three screws model, and 0.17 mm in the four screws model. (2) Von Mises stress peak was 547 MPa and 27.8 MPa in both models. The peak value was lower in models of fourscrews than that of three screws. Stress concentration position was at the fracture site in both models. The stress range of models of four screws was more extensive and scattered. (3) Finite element analysis results demonstrated that four-screw implantation for Pauwels III femoral neck fractures had strong anti-shearing force and biomechanical stability. Clinical advantages need further clinical comparative study.
