2.Diffusion-based generative drug-like molecular editing with chemical natural language.

Recently, diffusion models have emerged as a promising paradigm for molecular design and optimization. However, most diffusion-based molecular generative models focus on modeling 2D graphs or 3D geometries, with limited research on molecular sequence diffusion models. The International Union of Pure and Applied Chemistry (IUPAC) names are more akin to chemical natural language than the Simplified Molecular Input Line Entry System (SMILES) for organic compounds. In this work, we apply an IUPAC-guided conditional diffusion model to facilitate molecular editing from chemical natural language to chemical language (SMILES) and explore whether the pre-trained generative performance of diffusion models can be transferred to chemical natural language. We propose DiffIUPAC, a controllable molecular editing diffusion model that converts IUPAC names to SMILES strings. Evaluation results demonstrate that our model outperforms existing methods and successfully captures the semantic rules of both chemical languages. Chemical space and scaffold analysis show that the model can generate similar compounds with diverse scaffolds within the specified constraints. Additionally, to illustrate the model's applicability in drug design, we conducted case studies in functional group editing, analogue design and linker design.
3.Quantitative research on tongue diagnosis in traditional Chinese medicine for obstructive coronary artery disease: a computational analysis based on multimodal feature fusion

Objective:
To investigate morphological differences between obstructive and non-obstructive coronary artery disease (CAD) patients using computer-aided image analysis, and identify color and texture features for traditional Chinese medicine (TCM) syndrome differentiation.
Methods:
This prospective study enrolled patients undergoing coronary computed tomography angiography (CTA) at the Affiliated Hospital of Liaoning University of Traditional Chinese Medicine between May 1, 2024 and August 7, 2025. Based on CTA results, patients were categorized into obstructive CAD and non-obstructive CAD groups. Standardized tongue images were acquired using a dedicated mobile application (Traditional Chinese Medicine Tongue Image-Assisted Diagnosis System) and analyzed for the overall tongue surface and three macroscopic features (tooth marks, fissures, and red dots) from which high-dimensional color and texture parameters were extracted. Multi-scale texture features were derived using spatial-domain Laplacian pyramid and frequency-domain wavelet transform methods. Dimensionality reduction and feature selection were performed using principal component analysis (PCA) and random forest with 5-fold cross-validation. Feature stability was assessed using Hodges-Lehmann estimator and Cliff’s δ. A multi-view XGBoost model was developed to differentiate the two groups and evaluated on a temporally independent validation set using accuracy and the area under the receiver operating characteristic curve (AUC). SHapley Additive exPlanations (SHAP) analysis was applied to interpret model decisions.
Results:
This study analyzed 373 CAD patients, including 167 with obstructive CAD and 206 with non-obstructive CAD according to CTA results. The whole cohort was divided into training set (n = 316, obstructive : non-obstructive = 142 : 174 ) and validation set (n = 57, obstructive : non-obstructive = 25 : 32), with balanced baseline characteristics (P > 0.05). Macroscopic tongue analysis revealed that patients with obstructive CAD had fewer tooth marks [odds ratio (OR) = 0.43, P < 0.05] and red dots (OR = 0.46, P < 0.05). High-dimensional color analysis identified pronounced intergroup differences, most notably a reduction in hue values in the hue-saturation-intensity (HSI) color space among obstructive CAD patients (Cliff’s δ = – 0.31, P = 2.72 × 10–6; Hodges-Lehmann estimator: – 0.31). PCA results suggested that tongue surface features explained the highest proportion of variance (48.2%). Random forest screening identified 77 stable features across all tongue regions, with wavelet-transformed texture features demonstrating the highest importance. The multi-view XGBoost fusion model achieved an accuracy of 75% and an AUC of 0.779 in the independent validation set. SHAP analysis identified the wavelet-based feature—left-handed lower-level gray-level size zone matrix zone variance (LHL_glszm_ZoneVariance) as the top predictor, accounting for 40.6% of the model's decision variance, and indicated that 85.3% of the predictive power came from wavelet-based texture features.
Conclusion
This study has provided objective evidence for the TCM concept that “the tongue reflects the heart” by identifying distinct morphological and colorimetric tongue patterns in patients with obstructive CAD through artificial intelligence (AI)-driven image analysis, and the promising performance of the computational model suggests its potential as a non-invasive adjunctive tool for CAD assessment.
4.Exploration on the Approach to Treating Pediatric Pneumonia by Relieving Qi Stagnation,Unblocking Blockage,and Resolving Stasis

The mutual transformation and intertweaving of qi stagnation and blood stasis exist through the development and progression of pediatric pneumonia.Based on the pathogenic mechanism of qi stagnation and blood stasis obstructing the lungs and by analyzing the progression of pneumonia,this paper proposed that the traditional Chinese medicine(TCM)pathogenesis of pediatric pneumonia can be divided into three stages:early,middle,and late.In the early stage,external pathogens invade and then lead to lung qi stagnation and blockage.In the middle stage,qi stagnation and blood stasis block the lungs and then cause blood vessel stagnation.In the late stage,qi stagnation and blood stasis linger,and then result into the residual pathogens lurking in the lungs.Accordingly,the principles of treating pediatric pneumonia are proposed,i.e.,ventilating the lungs and dispelling pathogens,activating blood circulation and resolving stasis,relieving qi stagnation and unblocking blockage.The strategies for treating pediatric pneumonia in three stages are also introduced:for the early stage of pneumonia characterized by lung qi stagnation and blockage,the formula Yinqiao San combined with Wuhu Erchen Decoction are used for clearing lung-heat,resolving phlegm,and relieving wheezing;for the middle stage of pneumonia characterized by the intertweaving of qi stagnation and blood stasis,the formula Xuefu Zhuyu Decoction combined with Xuanfei Baidu Prescription are used for activating blood circulation and resolving stasis,ventilating the lungs and removing toxins,relieving qi stagnation and unblocking blockage;for the late stage of pneumonia characterized by qi stagnation and blood stasis lingering in the lungs,Qinghao Biejia Decoction and Qingfei Touxie Prescription are used by modification for clearing heat and nourishing yin,resolving blood stasis and relieving qi stagnation,nourishing yin and subduing yang.The approach to treating pediatric pneumonia from the pathogenic mechanism of qi stagnation and blood stasis obstructing the lung show significant efficacy on improving clinical symptoms in children with pediatric pneumonia and preventing the progression of pneumonia,and will provide reference to the clinical prevention and treatment of pediatric pneumonia.
5.Design and establishment of a database for toxins and molecular mass spectra of drugs

Objective To construct a database for molecular mass spectra of toxins and drugs in order to facilitate the management and retrieval of mass spectra for nerve agents,metabolites and other small molecules.Methods Requirement analysis and functional design were performed using software engineering methods.The Spec2Vec algorithm was used for vector representation of mass spectra,while SMILES molecular structures were vectorized using the extended connectivity fingerprint(ECFP).A data storage model integrating structured information and vector representations was established using the Milvus database.Similarity search of mass spectra and molecular structures was conducted via vector similarity comparison and the FlashEntropySearch algorithm.Results The constructed database of mass spectra encompassed over 400,000 entries from such sources as OCAD,NIST,MASSBANK,metabolic products,and natural products of TCM,which was capable of searching for similarities in mass spectra and molecular structures.On a standard server,similarity search of mass spectra took no more than 5 seconds,while that of molecular structures took no more than 1 second.Conclusion The system enables efficient management of complex mass spectra and provides rapid retrieval and comparison of mass spectra-related information through advanced vector indexing technology,offering robust data support and research tools for toxicology and pharmacology.
6.Potential mechanisms of action of Jiao'ai decoction in the treatment of premature ovarian failure: Integrated molecular pathway, gut flora, and untargeted metabolism

ObjectiveTo explore the pharmacological effects and molecular mechanisms of a Jiao'ai decoction (JAD) in treating premature ovarian failure. Specifically, we evaluated the receptor for advanced glycation end (RAGE) products pathway, metabolic disorders, and intestinal flora dysbiosis.MethodsForty female rats with normal estrous cycles were randomly divided into five groups: control, model, estradiol, low-dose JAD, and high-dose JAD, with 8 rats in each. Except for the control group, the rats in other groups were injected intraperitoneally with cisplatin for 8 days (1.5 mg/kg) to establish a premature ovarian failure model. Starting on the fifth day of cisplatin injections, the estradiol, low-dose JAD, and high-dose JAD groups were administered corresponding drugs for 21 days. Sex hormone levels and pathological changes in the ovaries were measured. Key proteins in the RAGE pathway related to apoptosis, aging, and inflammation, were tested using Western blot. A 16S rRNA analysis of feces and non-targeted metabolism in serum was performed to determine the effects of JAD on intestinal flora and metabolism.ResultsBody weight, ovarian index, and the number of follicles at all levels increased in the JAD group. Regarding serum hormones, estradiol, anti-mullerian hormone (AMH) and P levels increased, whereas follicle-stimulating hormone (FSH) and luteinizing hormone (LH) levels decreased in the JAD group. The levels of phosphorylated Akt protein (P-Akt), receptor for advanced glycation end products (RAGE), tumor protein p53 (P53), C-reactive protein (CRP), apoptosis regulator BAX (BAX) and Caspase3 were downregulated by JAD, whereas B cell leukemia/lymphoma 2 (Bcl-2) and Endothelial nitric oxidase synthase (eNOS) were upregulated. JAD was also found to play an important role in the regulation of metabolic disorders and intestinal ecological imbalances by adjusting species composition and diversity.ConclusionJAD can protect ovaries by exerting anti-inflammatory and anti-apoptotic effects via inhibition of the RAGE pathway. JAD can also regulate metabolic disorders and maintain the dynamic balance of intestinal flora, thereby contributing to the improvement of the ovarian reserve function.
7.Mechanism of Ginkgo biloba extract in alleviating myocardial injury after myocardial infarction:a bioinformatics and neutrophil extracellular trap study

Objective To investigate the mechanism by which Ginkgo biloba extract reduces myocardial injury in rats with myocardial infarction(MI).Methods Bioinformatics was used to identify key targets of Ginkgo biloba extract in the treatment of MI in rats.An MI rat model was established via coronary artery ligation.Rats were randomly assigned to the model group,Betaloc ZOK group(2.5 mg/kg),and low-,medium-,and high-dose Ginkgo biloba extract groups(50,100,and 200 mg/kg,respectively).A sham-operation group was included for comparison.Following six weeks of gavage administration,myocardial tissues were examined using hematoxylin-eosin and Sirius red staining to assess pathological changes.Wheat germ agglutinin staining was used to observe cardiomyocyte hypertrophy.Western blotting was performed to evaluate changes in the expression of MCODE core targets,including HIF1α,MAPK14,MMP9,and CXCR4.Results Compared to the sham-operation group,the model group exhibited irregular arrangement of cardiomyocytes,significant inflam-matory infiltration,and a marked increase in type Ⅰ and Ⅲ collagen fibers in the myocardial tissue(P<0.05).Additionally,significant upregulation in the expression of MCODE core target proteins(P<0.05)was observed.In contrast,compared to the model group,low-,medium-,and high-dose Ginkgo biloba extract groups displayed more orderly arrangement of cardiomyocytes,reduced inflammatory infil-tration,significantly decreased levels of type Ⅰ and Ⅲ collagen fibers(P<0.05),notable downregulation in the expression of p-MAPK14,MMP9,and CXCR4 proteins(P<0.05),and significantly increased expression of HIF1α protein(P<0.05).Conclusion Ginkgo biloba extract may exert protective effects on myocardial cells following MI by inhibiting the formation of neutrophil extracellular traps.
8.To construct a risk model and study the immune mechanism of genes related to myocardial infarction and cuproptosis based on bioinformatics and single cell sequencing

Objective:Integrating genes and GEO database related cuproptosis chips,to analyze connection between cupropto-sis genes,immune infiltration and myocardial infarction(MI),construct risk prediction model,predict Western medicine and Chi-nese medicine,analyze miRNA-mRNA regulatory network,and to provides a new research direction for the future study of MI-related cuproptosis mechanism and immune infiltration.Methods:By GEO database retrieval of MI related chips,standardized processing and MI-related cuproptosis genes screening were performed,and immunoinfiltration analysis and quantification were performed based on the treated gene expression matrix,correlation between immune infiltrating cells and function was analyzed,as well as their differ-ences in MI group and the control group.Cuproptosis genes that most related to MI in immune infiltration were screened out,and the risk model was constructed to analyze the risk probability of cuproptosis genes in MI.The Enrichr website and Coremine Medical data-base were used to predict cuproptosis-related genes in MI in Western medicine and traditional Chinese medicine.Finally,the up-stream mirnas of FDX1 and SLC31A1 were predicted by miRTarBase,Starbase and Targetscan databases,and miRNA-mRNA regula-tory networks were constructed.Results:Correlation of immune infiltration showed that Tfh cells and B cells had the strongest positive correlation(r=0.68),while regulatory T cells and iDC had the strongest negative correlation(r=-0.63);the difference analysis of im-mune infiltration showed that the differences among mast cells,NK cells and Th1 cells in the MI group at the cellular level were the most significant(P<0.001);and the differences in APC co-inhibition and MHCⅠ at the functional level were the most significant(P<0.001).Six genes with the highest correlation between immune cells and immune function were screened out:ATP7A,DLD,FDX1,LIAS,LIPT1 and SLC31A1.Results of the risk model showed that the high levels of FDX1 and SLC31A1 were negatively correlated with the risk prediction of MI.A total of 21 Western medicines and 30 traditional medicines were predicted by database comparison.miRTarBase,Starbase and Targetscan databases predicted 9 upstream miRNAs of cuproptosis-related genes in MI,including has-miR-122-5p.Conclusion:Tfh cells,B cells,para-inflammatory,typeⅠinterferon response and other related immune cells and functions may play important roles in pathogenesis and prognosis of MI.FDX1 and SLC31A1 as the key genes of cuproptosis process,are negatively correlated with MI.A total of 30 kinds of traditional Chinese medicines including Spirulina,sheep liver,Wen ezhu,Pian jianghuang and Yujin may have potential value in treatment of MI.Finally,9 miRNAs including has-miR-122-5p may play an important role in the regulation of cuproptosis in myocardial infarction.
9.Research on the differential diagnosis of phlegm and blood stasis pattern and qi deficiency and blood stasis pattern in stable angina pectoris based on coronary artery CT angiography radiomics

Objective To establish a differential model of phlegm and blood stasis pattern and qi deficiency and blood stasis pattern in stable angina pectoris using radiomics.Methods A total of 91 patients with stable angina pectoris who underwent coronary artery CT angiography in Affiliated Hospital of Liaoning University of Traditional Chinese Medicine from January 2021 to January 2022 were collected,including 47 cases of phlegm and blood stasis pattern and 44 cases of qi deficiency and blood stasis pattern.The patients were divided into train set(64 cases)and test set(27 cases)according to the ratio of 7∶3 by stratified random sampling method.3D-slicer software was used to extract the radiomics features of pericoronary adipose tissue(PCAT)images.Principal component analysis was used to visualize the distribution of radiomics features of pattern of phlegm and blood stasis and pattern of qi deficiency and blood stasis.The least absolute shrinkage and selection operator regression analysis and support vector machine decreasing feature elimination were used for feature selection.The multinomial logistics regression was used for model construction.The receiver operating characteristic(ROC)curve was used to verify the model in the train set and the test set to evaluate the effectiveness of the radiomics features in differentiating phlegm and blood stasis pattern and qi deficiency and blood stasis pattern.Finally,Spearman coefficient was used to analyze the correlation between the differential features and clinical physicochemical data.Results A total of 837 radiomics features were extracted from PCAT images by 3D-slicer software.In the principal component analysis,PC1 and PC2 explained 77.9%and 8.1%of the total variance,respectively,and there was a relatively obvious separation trend between the two pattern groups.After feature screening,7 radiomics features were used to construct the differential model of phlegm and blood stasis pattern and qi deficiency and blood stasis pattern.The area under the ROC curve(AUC)of the differential model was 0.844 in the train set and 0.834 in the test set.Spearman correlation analysis showed that the differential features were significantly correlated with cTnI,neutrophil,triglyceride,total cholesterol,and leukocyte.Conclusion The CT radiomics model based on PCAT has a high discrimination efficiency for stable angina pectoris with phlegm and blood stasis pattern and qi deficiency and blood stasis pattern.
10.Correlation analysis on occupational acid fog exposure and accelerated biological aging in workers

Objective:To discuss the association between occupational acid fog exposure and accelerated biological aging of the workers,and to clarify its related risk factors.Methods:A total of 341 male workers exposed to occupational acid fog and 201 male workers without occupational exposure were selected as the study subjects,and they were divided into exposure group and control group,respectively.The general informations of the subjects in two groups were collected through questionnaires and physical examinations.The levels of red blood cell count(RBC),platelet count(PLT),albumin(ALB),urea(Urea),creatinine(CR),triglycerides(TG),total cholesterol(TC),glycated hemoglobin(HBA1c),and high-sensitivity C-reactive protein(Hs-CRP)in serum of the subjects in two groups were detected.The Klemera-Doubal method(KDM)was used to construct the composite aging measure,KDM-biological age(BA)(KDM-BA).The model parameters were trained using samples from the 2009 China Health and Nutrition Survey(CHNS)Database to calculate the BA acceleration of the subjects in two groups;stratified analysis based on the population characteristics was conducted to analyze the BA of the subjects in two groups with different population characteristics;generalized linear model was used to analyze the factors influencing BA acceleration due to acid fog exposure.Results:The model parameters were trained using samples from the 2009 CHNS Database,including 8 133 cases aged 20-79 years,of which 3 788 were male.The levels of Urea,CR,HBA1c,ALB,and TC,as well as systolic blood pressure(SBP),total working years,sleep duration,and body mass index(BMI)of the subjects between two groups had significant differences(P<0.05).Compared with control group,the BA acceleration of the subjects in exposure group was significantly increased(P<0.05).In entire population and exposure group,the BA acceleration in the smokers was significantly higher than that in the non-smokers(P<0.05).In entire population,control group,and exposure group,the BA accelerations of the subjects in different BMI groups were significantly decreased with the increase of BMI(P<0.05).Compared with control group,the BA acceleration of the subjects in exposure group was significantly increased(P<0.05),including those under 40 years old,with total working years of 4-7 years,Han nationality,unmarried,smokers,and sleep duration 6-7 h,and with overweight.Acid fog exposure,smoking,and BMI were associated with the BA acceleration(β=0.72,95%CI:0.24-1.21;β=0.59,95%CI:0.11-1.06;β=-0.29,95%CI:-0.35—-0.22).Conclusion:Occupational acid fog exposure may accelerate the biological aging in the workers,and acid fog is a risk factor to accelerate the biological aging of the body.
