6.Specificity of mRNA Folding and Its Association with Evolutionarily Adaptive mRNA Secondary Structures

Genomics, Proteomics & Bioinformatics 2021;19(6):882-900
The secondary structure is a fundamental feature of both non-coding RNAs (ncRNAs) and messenger RNAs (mRNAs). However, our understanding of the secondary structures of mRNAs, especially those of the coding regions, remains elusive, likely due to translation and the lack of RNA-binding proteins that sustain the consensus structure like those binding to ncRNAs. Indeed, mRNAs have recently been found to adopt diverse alternative structures, but the overall functional significance remains untested. We hereby approach this problem by estimating the folding specificity, i.e., the probability that a fragment of an mRNA folds back to the same partner once refolded. We show that the folding specificity of mRNAs is lower than that of ncRNAs and exhibits moderate evolutionary conservation. Notably, we find that specific rather than alternative folding is likely evolutionarily adaptive since specific folding is frequently associated with func-tionally important genes or sites within a gene. Additional analysis in combination with ribosome density suggests the ability to modulate ribosome movement as one potential functional advantage provided by specific folding. Our findings reveal a novel facet of the RNA structurome with important functional and evolutionary implications and indicate a potential method for distinguishing the mRNA secondary structures maintained by natural selection from molecular noise.

Journal of Southern Medical University 2014;34(8):1158-1161
OBJECTIVETo observe the change of neuronal nitric oxide synthase (nNOS) expression in the spinal cord of diabetic rats with painful diabetic neuropathy.
METHODSSixty SD rats were randomized equally into painful diabetic neuropathy group (DM group) and control group. Painful diabetic neuropathy was induced by intraperitoneal injection with STZ (60 mg/kg) in DM group, and the rats in the control group received a solvent injection. Blood glucose levels were measured before and at 2, 7, 14, 21, and 28 days after STZ injection (T1-6 respectively). Responses to the mechanical stimulus were measured with von Frey filament, and 50% paw withdraw threshold (PWT) and body weight were recorded at T1 and T3-6. At T1 and T3-6, 6 rats from each group were sacrificed to examine the expression of nNOS in the lumbar segments of the spinal cord using Western blotting.
RESULTSThe level of blood glucose increased while the body weight decreased significantly after STZ injection in DM group (P<0.05). Comparing to those in the control group, PWT decreased while spinal nNOS expression increased significantly in DM group at T4-6 (P<0.05) showing an inverse correlation between them (P<0.01).
CONCLUSIONThe enhanced expression of spinal nNOS might be involved in the pathogenesis of painful diabetic neuropathy in rats.

Ketosis in dairy cows is often accompanied by apoptotic and inflammatory responses in adipose tissue. In order to investigate the effect of pro-apoptotic protein Bid on adipocyte apoptosis in cows with ketosis, the adipose tissue was stained by TUNEL staining technique in this study to observe the apoptotic changes in adipose tissue of cows with ketosis. In the in vivo test, protein ex-pression of apoptosis-related factors Bid,Bax,C-Caspase-3,Bcl-2 and inflammation marker factors C1q,IL-1β,IL-10 and IL-6 in adipose tissues of healthy cows and ketosis cows were detected by Western blot.In the in vitro assay, the adipocyte lipolysis model was constructed by culturing pri-mary bovine adipocytes in vitro to inhibit Bid and adding isoproterenol(ISO),and the protein ex-pression levels of apoptosis-related molecules and inflammation-related molecules in adipocytes were detected by Western blot technique. The results of TUNEL staining showed that the protein expression of pro-apoptotic factors Bid,Bax and C-Caspase-3,and pro-inflammatory markers TNF-a,IL-1β,and IL-6 were significantly higher, and the protein expression of complement C1q,anti-ap-optotic factor Bcl-2,and anti-inflammatory factor IL-10 were significantly lower in adipose tissues of ketosis cows compared with that of healthy cows. The in vitro results showed that the protein expression levels of apoptosis and inflammation-related factors in adipocytes treated with the ISO group were significantly higher compared with those in the control group, while the protein ex-pression levels of apoptosis and inflammation-related factors in adipocytes treated with the addi-tion of the Bid inhibitor group were significantly lower. The above results showed that inhibition of Bid could alleviate the apoptotic and inflammatory responses of ISO on adipocytes. This will fur-ther clarify the role of Bid/C1q in the regulation of adipose tissue and cell apoptosis and inflamma-tion in ketosis cows.

ObjectiveTo characterize a cluster epidemic of coronavirus disease 2019 (COVID-19)on campus in Baotou city and provide evidence for the prevention and control of COVID-19 in universities. MethodsField epidemiological investigation was conducted to determine the confirmed cases and close contacts in the cluster epidemic of COVID-19 in a university of western China in 2022. Descriptive analysis was utilized to illustrate the epidemic timeline and schematic diagram. Real-time quantitative fluorescent PCR(RT-PCR) was used to detect the nucleic acid of SARS-CoV-2 in the collected samples. ResultsA total of eight students were infected in the cluster epidemic on campus, including 2 confirmed cases and 6 asymptomatic cases. Case A1 infected other 7 students in the same dormitory or on the same floor by close contact. After a 10-day quarantine and medical observation, no further case was reported. The overall incidence rate was 1.22% and the incidence rate among close contacts was 2.24%. ConclusionThis cluster epidemic of COVID-19 is characterized by strong and fast transmission. Repeated contact with no personal protection in confined space is highly vulnerable to cluster epidemic. Prevention of cluster epidemics on campus remains crucial to contain the epidemic. Therefore, it is necessary to strengthen the management of campus containment, interrupt the transmission route, identify close contacts and implement quarantine management as early as possible to avoid the cluster epidemics on campus.
