1.Steps and tools for drug repositioning by text mining

Text mining provides a new approach for drug repositioning, and the emerging databases and their corresponding tools provide more and more convenience for drug repositioning by text mining.The methods and tools for studying drug repositioning by text mining and their successful application examples were thus described in this paper in order to provide reference for the researchers interested in this field.
2.Advances in research of three literature-related complex networks:citation network, co-authorship network and co-words network

After the basic properties of literature-related citation network, co-authorship network and co-words network were analyzed and the advances in their application research were summarized in aspects of their construc-tion methods, size and research depth, it was pointed out that article similarity networks could be constructed using the article similarity algorithm, and their basic properties and features were analyzed.
3.Scale-free and small-world properties in co-occurrence networks of major MeSH terms and all MeSH terms in MEDLINE

Co-occurrence network of major MeSH terms and all MeSH terms was constructed respectively with MEDLINE-covered pharmacological literature as its example.The degree, closeness and betweenness of centrality in different nodes of the two co-occurrence networks were analyzed , the distribution of scale-free properties in the two co-occurrence networks was tested, the small-world effect of the two co-occurrence networks was identified by comparing their overall properties ( average distance and clustering coefficient ) , which showed the scale-free properties and small-world effect of the two co-occurrence networks.The co-occurrence network of all MeSh terms could thus be used in analysis of network properties while that of major MeSH terms could thus be used in analysis of subject contents.
4.Curative effect of interferon gamma on pulmonary fibrosis in rats and the mechanisms

Objective To study the effects of interferon gamma (IFN-?) on pulmonary fibrosis induced by bleomycin in rats and the related mechanisms. Methods A total of 90 rats were randomly divided into 3 groups (n=30 in each group): normal control group, pulmonary fibrosis group, and IFN-? treated group. On days 1, 3, 7, 14, and 28 after bolemycin treatment, 6 rats in each group were sacrificed. PO 2 was determined. The lungs and serum were collected for histopathological and electron microscopic examinations. Olfaction is one of the ancient sensing capabilities and plays an important role in monitoring environment. Although olfactory loss is common, it's obviously underappretiated by medical community generally. In order to help patients with those problems, the author gives an brief review about the characters of common etiologies, treatment and prognosis of Olfactory Dysfunction. It's concluded that most usual causes resulting in dysos- mia are upper-respiratory-tract infections, trauma, and chronic rhinosinusitis; and our understanding of the olfaction mechanism grows, but frustratingly, aside from the possible therapeutic potential of systemic steroids, no method has been proved to have solid evidence for curing olfactory loss; so we need more new basic and clinic research to develop effective therapeutic intervention.

6.Clinical significance of serum CEA, CA125 and CA72-4 in gastric carcinoma with peritoneal metastasis

Background and purpose: Peritoneal metastasis of gastric cancer is mainly discovered in the ad-vanced cancer. Nonetheless, the clinical applicability of each tumor biomarker in peritoneal metastasis of gastric cancer is still ambiguous. Therefore, this study investigated the diagnostic value and clinical significance of CEA, CA125 and CA72-4 in gastric carcinoma patients with peritoneal metastases. Methods: A total of 108 gastric carcinoma patients with peritoneal metastases from Jan. 2008 to Dec. 2013 were studied. All patients were diagnosed by imaging, operations and pathological examination, and also received intravenous or intraperitoneal chemotherapy. Serum tumor markers such as CEA, CA125 and CA72-4 were determined during diagnosis and before each chemotherapy. The diagnostic sensitivity of single marker and combined detection with 2 or 3 markers were analyzed. The correlations among the serum tumor markers and clinical pathological factors, chemotherapeutic effects and survival time were analyzed. Results: Positive rates of CEA, CA125 and CA72-4 were 20.4%, 46.3% and 45.4% in gastric cancer patients with peritoneal metastases, respectively. For these patients, the positive rates of CEA/CA125, CEA/CA72-4, CA125/CA72-4 and CEA/CA125/CA72-4 were 54.7%, 52.8%, 69.5% and 79.6%, respectively. The combined detection of 3 tumor markers was much better than single marker detection (P<0.05). Positive rates of CEA, CA125 and CA72-4 were correlated with the ECOG scale (P<0.05). Positive rate of CA125 was associated with ascites (P<0.001), while positive rate of CA72-4 was associated with ovarian metastasis (P<0.05). Median survival time of patients with positive rates of CEA, CA125 and CA72-4 was significantly lower than that of the patients with normal levels of these markers (P<0.05). Compared with pre-treatment, the levels of all three tumor markers significantly declined after three cycles of chemo-therapy (P<0.05). The decline in CA125 level after chemotherapy was significantly correlated with decreased amount of ascites (P<0.05). The tumor markers turned negative after 3 cycles chemotherapy in patients with positive markers upon initial diagnosis, their survival was significantly prolonged (P<0.001). Conclusion: Combined detection of serum CEA, CA125 and CA72-4 can significantly promote diagnostic rate of gastric cancer with peritoneal metastasis, and may be helpful in evaluating chemotherapeutic effects and predicting prognosis.

8.Transcript atlas of blood coagulation-associated gene uncovers physiological activities in 8 liver cell types of rat regenerating liver

ObjectiveTo study the transcript atlas of cell immunity-associated genes in 8 liver cell types including hepatocytes, bile duct epithelial cells, oval cells, hepatic stellate cells, sinus endothelial cells, Kupffer cells, pit cells and dendritic cells from the rat regenerating liver. Methods Isolation of rat 8 liver cell types, detection of their genes expression change and the prediction physiological activities were accorded to cluster program, and the methods of bioinformation and systematic biology, and their gene expression patterns were analyzed by Microsoft Excel software. Results A total of 40 blood coagulation-associated genes yielded the meaningful expression changes in liver regeneration. Serpine1, a2m in eight liver cell types, vwf, klkb1 in seven liver cell types other than Kupffer cells, and other genes in the two or more liver cell types yielded the meaningful expression changes. It suggested that the synthesis of kallikrein and prothrombin、the formation of thrombin were enhanced at the priming and progressing phases of liver regeneration. The biological activities, such as fibrin monomer aggregated into fibrin polymers, were elevated at termination phase.Conclusion The rat liver regeneration is closely associated with the blood coagulation.
9.Site-directed Mutagenesis of Arabidopsis Calmodulin Isoform 2 and Its Application in Detecting Calcium-independent Calmodulin-binding Proteins

Not only calmodulin (CAM) with Ca2+ regulates the activity of many enzymes and proteins, but also free-CaM (no Ca2+bound) and Ca2+-independent CaM-binding proteins play roles in plant and animal cells. There is no in vivo method to identify the interaction between free-CaM and Ca2+-independent CaM-binding protein (CaMBP). Using site-directed mutagenesis by polymerase chain reaction (PCR), 5 mutant Arabidopsis calmodulin isoform 2 (AtCaM2) genes, mCaM21, mCoM212,mCaM2123, mCaM2124 and mCaM21234 were obtained. The mutant mCaM2 encoded glutamine in place of glutamate (E32Q; E68Q; E105Q; E141Q) in one or more EF-hand Ca2+-binding motifs of AtCaM2. The recombinant mCaM2 proteins were produced in Escherichia coli, and subsequently separated on SDS-PAGE in the presence of Ca2+ or EGTA, their electrophoresis mobilities were related with that of mutant EF-hand motifs. 45Ca2+ overlay analysis indicated that the more glutamate replaced by glutamine, the lower affinity with Ca2+ in the mCaM2 proteins. The mCaM21234 mutant protein (E32Q; E68Q; E105Q;E141Q) was unable to bind Ca2+. Using yeast two-hybrid technique with mCaM21234 as bait, it was possible to see interaction in Arabidopsis of AtCaM2 with IQD26, a calcium-independent CaM-binding protein. Site-directed mutation of AtCaM2 will aid the research of Ca2+, CaM and Ca2+-independent CaMBPs in plant biological processes.
10.The status and perspective of the GP-73 in the diagnosis and treatment of hepatocellular carcinoma

Hepatocellular carcinoma(HCC) is one of the most common malignant tumors with the highest cause of death and increasing incidence worldwide, and the annual incidence rate is rising. The early diagnosis of HCC is very essential to its prognosis. At present, AFP has been widely used in the survey of HCC diagnosis, therapeutic effect and predict recurrence. However, the sensitivity and specificity of AFP is not satisfactory. In recent years a variety of new serum tumor markers have emerged one after another. A new serum marker-Golgi glycoprotein-73(GP-73) in early diagnosis of HCC is expected to become the new target maker,its sensitivity and specificity are better than AFP.
